How To Shutdown a Site Properly With SE's
One option would be to just remove all the files from the public_html directory, but I don't think that is the best option.

Is there a way to tell Google and other SE's that the entire site is gone and gone permanently? Maybe modify the .htaccess file to have the entire site default to a 404 error?

    Thoughts, comments?

In your Google Webmaster Tools account there's a place to remove your sitemap, and a place to remove URLs from their index. I've never looked for a place to remove an entire site, but if anywhere, it's there.
