How to track click throughs - Shopping Cart, or ...
Do affiliates use a shopping cart to provide a database for company click throughs, or a site with no database, and let the Commission Junction or LinkShare sites track click through activity?

    Sounds like no database needed
In other words, affiliates use a site with no database, and let the Commission Junction or LinkShare sites track click through activity?

That's generally the way the affiliate marketing model works. Your own shopping cart usually means you are the merchant, you handle the payment, shipping, customer support, and so forth. This model is vulnerable to tracking/commission loss, but that's the current state of AM.

most aff networks and indie tracking packages allow the affiliate to append a sub ID, so you can enhance your tracking by injecting your own data into the stream the network / software gathers for you... so if you dynamically tag visitors, for example, you could pass along an identifier that will mark their sales activity for you.

in the CJ link interface, there's a box called SID where you can add your special tracking tag... other places call it other things, but it can be programatically incorporated wioth ease. In ShareASale, it's called Afftrack (not to be confused with the tracking software of the same name that's unrelated to SAS).

    more run down of it:
