    Difference In Indexed URLs Reporting
There is a big difference in what you get with site:mydomain.com and looking in Webmaster Tools. Sometimes it's close but more often it's way different. One site shows 113 pages indexed using the site: operator, but Webmaster Tools has over 9000 showing indexed.

Anybody have an explination? I'm digging but haven't found the exact answer yet.

Where did you get the 9000 from? Is it from the sitemap "indexed urls"?

Also, do you use the site: command with site:example.com or site:www.example.com ?

I know that they say that the link: command does not show all and to see all backlinks you look at WMT. Perhaps that is the same for the site: command.

    Yes

I have tried it both ways and it seems to make so little difference now.

I looked closely at 13 sites comparing site: with webmaster tools. There is no pattern which of course is the way G likes it. Some are real close like 9000 in site: and 8700 in WT. Some are far apart like the original example.

I found lots of year old posts at WMW about the site: operator not showing all, but no comparisons to the WT.

This is strange indeed esp. since they did away with the Supplemental Results index.

Are these content pages or datafeed pages with products?

I would post on Google groups for those gurus to figure out.
