Need help embedding shopper ID's

I know this question has probably been asked a lot, but I'm finding it difficult to find the answers.
We operate a cash back shopping program and operate mostly offline, where transactions and reporting is done by swiping our program card through the merchant terminal. We are now adding online shopping to this program and need help embedding the shopper ID to the advertiser's tracking code to identify individual shoppers and award them points for their purchasing activity. We're currently signed up with CJ and Linkshare, and just received approval from Google Affiliate Network.
It seems like a very simple process for someone who understands coding, which we don't.
Is there a program out there that will automatically do this for us when our members log into our site, or is this something we have to hire someone to write a script for us?
Any help on this issue would be greatly appreciated.

So you just need to add the codes to track sales and award affiliates, right? This is usually very easy.
What shopping cart system are you setting up for this?
