I am doing a complete overhaul of my site and have a few pages that will change extensions (from .shtml to .html). Will it be a problem if I use a 301 redirect for 50 pages in the .htaccess file? Not sure if this provide any technical or SE challenges.

No, actually this is a great way to handle redirects. Make sure to set them up as Permanent redirect like that:
redirect permanent /page.shtml http://www.site.com/page.html
Working on the server side is the easiest way...if you had more that 50 pages, it would still not be an issue.
