I'm thinking about running an affiliate program again on my ecommerce site. I have some stuff on my current site which I know affiliates wouldn't want to see. I have some affiliate links sprinkled throughout and a couple of other things. I'm thinking I may set up a subdomain (eg http://subdom.mysite.com ) to handle the affiliate traffic with all things not friendly to the affiliate program removed.
The thing is, I have very good SE rankings for www.mysite.com and I don't want to mess that up. Am I at risk for having duplicate pages hosted under the same domain? Or is the safest thing to put a disallow to the whole subdomain for affiliate's in my robot.txt? I really wouldn't care if the affiliate channel isn't ranked, since the main site is. Anyone see any drawbacks do setting things up this way?
