    If the site you list in the web site settings on cj differ from the site where you are
    bringing in the sale, does CJ still credit you the sale?

    They should - it would just mean that for tracking purposes they would register that the sale has come from the site you put in the qksrv link.

    they are supposed to but it opens the door for a merchant to 'filter' the click/sale as 'invalid'

    As long as you're not doing anything objectionable on the other site, a merchant probably won't care. If any of your sites are incentive sites or use any questionable marketing practices, you should probably set them up as an entirely separate account.
