Under the my list of affiliate programs I picked, one of the merchants has the label 'Low Funds' under its' name. What does this mean?

welcome to ABW...
low funds means low funds...
it is saying the merchant needs to add funds to their account...
And, that's the bottom line because it's my2cents!

Affiliates see that in there AM? that the merchant is running out of money? Is this only the case with BeFree or are other programs like this?

Interesting. I've never seen that before, and it's not currently showing up with any of my merchants.
It would be great if BeFree is making an option for merchants to do an escrow account (like CJ). Many BeFree merchants probably won't want to participate, but I bet some would if it gives affiliates more assurance that they will get paid.

Catherine G, ShareASale shows a 'low funds' warning and AffiliateFuel shows when a program is nearing it's 'campaign fuel deposit' (per say).
I am sure there are other networks as well .. but these 2 came to mind when I seen your question.
