I understand the concept of creating a layout and linking that using script tags, SSI, etc., but if I am using a store where people browse through Amazon's catagories from the home page of my site, how do I control the formatting of each page they browse to, particularly once they get to the product listings and the individual product detail pages?

Use <script> tags and/or SSI statements to include results on your existing .html webpages such as your home page.
Use a page template for arbitrary pages (e.g.: category pages, search results, product details). And for product details pages, set the asinsearch.format configuration variable so a "details" format template is used.
