The AE template cannot contain PHP. When a server runs any .pl script, the output of the .pl script is sent directly to the user without any further processing by the server.

If you want to include the output of a PHP script in the AE output, then use an SSI statement such as <!--#include virtual="/myscript.php"--> And if you want to include a static text file, use an include statement {include FILE} (for ae-include/FILE.txt) or an SSI statement <!--#include virtual="/myheader.txt"-->

When you say, "[I] would like to just put my index file as the template", I assume that you mean that you want to use the layout of your index file as the basis for an AE template file. View your index file in your web browser, and select "File > Save As..." and select "Save as type: Web Page, HTML only" and save it as ae.html then edit ae.html and replace part of the page with {results} where you want the results to show up on the page. See Creating a Page Template to Match Your Site. If you want to add dynamic content, use include and SSI statements as indicated above.

That website has no ae.key file installed. Install your ae.key file. If you don't have one, then request one. If you have requested one but not received it yet, just wait until you receive it then install it.

Also, if you want to show details pages locally, then edit ae.ini and set asinsearch.format to "details6" (see other details templates available).
